21世紀初，日本的首都東京被外部入侵者「姆」用半圓形的障壁與外界隔絕，身處障壁外部的人稱該障壁為「東京木星」，身處內部的人則相信「東京以外的世界已經滅亡」。數年之後，居住在東京的主角神名綾人在趕往模擬考試的試場途中，遇上了電車意外。綾人在尋找救援的途中，遇到了一名神秘少女「美嶋玲香」，並在她的引導之下，到了一座地下神殿。此時，東京上空突然出現了會「唱歌」的神秘「物體」，並與綾人產生了「共鳴」，使他在神殿倒下了。在混亂的意識之中，綾人說了一聲「翼神世音」。然後，神殿內的「巨人」覺醒了……
