1988年日本東京發生緣由不明的大爆炸並造成城市癱瘓，於31年後公元2019年重建為賽博朋克風格的城市「新東京」。新東京經濟蕭條，政局動盪，社會表面安穩實則犯罪頻頻，混亂不堪，人們更是對世界末日即將到來的謠傳感到恐懼。 日本的軍方一直在秘密進行着一項名為「阿基拉」的研究，內容是以40名人類作為活體實驗通過刺激人類大腦引出人體的潛力來製造超能力者，軍方深藏不露的秘密便是曾經的28號實驗體「阿基拉」在判定失控後被軍方切碎並冷凍儲存了起來，但科學家依舊懷疑阿基拉依然以某種形式存在於世間。 一個夜晚，金田帶領的暴走族團體正在新東京郊外與敵對團體混戰，突然在街上出現的奇怪矮個男子使得暴走族少年鐵雄為躲避車禍連人帶車飛出公路並因此受傷。此時軍隊駕駛直升飛機趕到將矮個男子與鐵雄一起收押，並對鐵雄進行了人體試驗，在金田盤算如何營救鐵雄時，鐵雄卻因為這起意外事故而開啟了自身的超常神秘力量。
