故事主角高町奈葉是位平凡的小學三年級女生，與好友在如同日常作息的前往補習途中，發現了從異世界米德其路達來的雪貂尤諾‧斯克萊亞。他利用心靈感應告訴奈葉，他來到這個世界的理由是為了回收他所挖掘到的太古遺產「寶石種子」。奈葉為了保護可能因為寶石種子暴走被破壞的城鎮，決定代替尤諾出面回收，不料，這卻只是一連串事件的開端。而後，他們也遇見了與他們擁有相同目的，因為回收寶石種子而出現的謎樣金髮少女魔導師。
