講述岡島綠郎，本來是一位普通的日本公司職員，在一次運送公司違法資料的途中被綁票，期間向公司求助時被公司拋棄後在一個名為Black Lagoon商會的傭兵船隊裡做見習水手的故事。故事的地點設在一個虛構的泰國海濱城市——羅阿那普拉。Black Lagoon商會的僱主多為聚集在羅阿那普拉的各個黑幫勢力，任務一般是在海上運送各種各樣的「貨物」或協助別人逃跑。Black Lagoon商會主要的運輸工具是一艘配備魚雷的海上快艇。
