以地表約71%被水所覆蓋的星球作為故事舞台，描述為了抵禦突如其來的異世界外敵「賽壬」，人類以4大陣營為中心，組成了聯合組織「碧藍航線」抵禦外敵。然而，因為理念的不同，其中兩個陣營「重櫻」以及「鐵血」的部分勢力脫離了組織，另外組成了「赤色中軸」。為了監視赤色中軸的動向，碧藍航線設立了新基地，在這一觸即發的狀況下，少女們命運就此展開……。
