如今世界各地誰都在使用智慧型手機應用。而在這些應用背後潛藏著人們還不知曉的「APP怪獸」，通稱「APP獸」。APP獸是以自我意志行動的具備人工智慧的APP生命體，在人類世界與數碼空間的狹縫中充當為系統與人類互動的功能。但是，潛伏在網路之海的「兇惡最終BOSS人工智慧·利維坦」利用病毒操控APP獸，開始入侵各種系統，企圖從網路一側控制人類世界。 主人公少年新海遙被偉大的意志引導得到「APP驅動」，用「APP獸晶片」讓搜索應用的怪獸蓋奇獸實體化。然而，隨著這次神奇的相遇，隱藏在APP獸背後的涉及人類世界與網路世界的巨大危機也漸漸被發掘。大空勇仁、花嵐繪里、飛鳥虎次郎、桂黎等角色也相繼與他們的APP獸搭檔登場，並與出現的反派APP獸們展開戰鬥，試圖逐漸揭開隱藏在深層網路背後的秘密。
